Bitte unbedingt die Client + Server Version dazu schreiben und auch wie das Archivieren durchgeführt wurde (manuell/automatisch) da sich auf dem Gebiet in den Versionen 4, 5 und 6 eine Menge getan hat.

Wir haben hier nämlich genau das gleiche Problem. Die Ordnerstruktur wird beim allerersten archivieren übernommen. Alle Änderungen, die danach folgen, werden nicht mehr mit ins Archiv übertragen, so dass viele Mails nur noch unter Ansichten - Alle Dokumente gefunden werden können.
Ach wir haben Notes 6.5.1.

Problem
The R5 mail template contains Archive agents that will move documents from an R5 mail database to an archive database and place the archived documents in the same folder from which they were archived. Documents archived from some folders are not placed in any folder in the archive database.
For example, a document is in the "Lotus" folder in a mail file. When the Archive\Selected Documents agent runs, the document is removed from the mail file and appears in the archive database's "All Documents" view, but does not appear in the archive database's "Lotus" folder as it should.
Solution
This issue was reported to Lotus Software Quality Engineering and has been addressed in Notes 5.0.10. It has also been indirectly addressed in Notes 6.

Mail Client - Archive
SPR# MTAA4JJ5EG, SMZ4V9S4R, RSAS4ZKNY2 - Fixed two related archiving issues. Folders are now properly copied over to the archive database and archiving will no longer delete parent docs from the archive database.
This issue appears to be the result of problems in the source folder in the mail file. Documents in other folders within the same mail file do archive successfully. The problem only occurs with certain folders.
In some cases the issue is relative to whether the Document Unique ID (UNID) of the corresponding folders (in the mail file and archive database) match. In order to workaround the issue you should first determine whether the UNIDs match or not. The UNID can be found by using the Designer Client. Highlight the folder's listing in the Designer and right click it to bring up the Design Document properties. The Beanie tab's first two lines contain the UNID of the folder.
If the UNIDs of the folders do not match:
In the Archive database, delete any folders that do not contain the same UNID (Document Unique ID) as the corresponding folder in the mail database. Once this has been done, archiving a document in the mail file's folder should properly create the folder in the archive database.
If the UNIDs of the folders match:
If the UNIDs of the folders match and documents are still not properly archiving to the folder, edit the design of the folder in the mail file using the Designer client. Make a change to the folder design (for example, add a space to one of the view column formulas), and save the folder. Try archiving another document in the same folder in the mail file. This document and the previously archived documents should now appear in the folder in the archive database.

vielen Dank erstmal für den Tip, werde mir das ganze jetzt mal zu Gemüte führen.
PS: Super wäre es jetzt nur noch, wenn einer eine Erklärung auf Deutsch hätte, dieses Lotus-Notes-Englisch ist für mich nicht wirklich leicht zu verstehen.
Aber falls nicht muß ich mich halt durch die englische Beschreibung durchkämpfen.
